I used ocamlbuild once a few years ago, and got these
"inconsistent-assumptions" errors many times. Some of them were
related to packing (if A would be packed as B.A, the a.cmi file would
still conflict with another toplevel A module).
Maybe also the sanitization done by ocamlbuild is only done in the
source directory, not in the _build directory ?
